I am speaking of Fiction writing. My story is also Science Fiction so some of these scenes may be graphic.

Real place names are often used in fictional writing. Its up to you.
For fiction writing, you can use proper nouns, as long as you spell them as they are, well, spelled. So, you can use the Museum of Natural History, the Smithsonian, etc.
For nonfiction writing, you can still use proper nouns of places rather freely. Proper nouns of public/political figures can be used just as freely. Proper nouns of celebrities are a bit sketchy, but you should be okay using their names, as long as you are not libeling them. If you were writing a nonfiction book, it’d be read by a legal team, anyway, who will tell the author to change a name if they thought it would cause any legal problems.

It’s fine to use names of real places in Fiction and/or Sci-Fi. I’d only do that if you’re referring to a specific museum piece though; if it’s an artifact you made up, might as well make up a museum too so as not to cause confusion.

Using the names of well-known public places is fine. Using the names of private companies or individuals is when you run into problems.
yea it’s totally fine authors do it all the time. as long as you dont say really negative stuff your good.
Yes, if they are big-shot museums like the Met, and you only say nice things, I’m pretty sure it will be fine.
